You nailed it. I travel often. Even in suburban areas; I find I pay for parking at hotels/etc.
The Plaza always offered free parking to compete with their suburban counterparts. Perhaps they should consider a validation program; "Purchase over $xx yields free parking with validation from the retailer or restaurant."

Did the city build the Plaza garages or did the owners? If it was the owners then let them do what they want.

There's zero city built, owned or managed garages on the Plaza.

Was taken aback coming northbound on Wornall cresting the hill south of Ward Pkwy. This is the tallest thing on the north side of the Plaza. Does this mean they can go a bit taller when something goes in the vacant lot on the north side of 46th Terrace?

R-0.5 zoning
164 feet maximum height.
My guess it is can only be shorter without being rezoned but I can't find the height of 46 Penn

Noticed to day that the top few floor are easily visible from about 37th and Pennsylvania.

It looks like Pulse Design Group will be relocating from OP to this building, occupying the 10th floor.
They are a healthcare architecture firm. As far as I know, there is no connection to Pulse Development Group.
