How did the Arkansas Alumni association get a MO specialty
license plate? Is there anything stopping kU from getting a MO specialty license plate?

I've seen the Arkansas ones around town some. There's really nothing stopping a KU plate from being produced. They'd obviously have the money and 200 fans from around the area. The only thing I could see possibly being a problem is "The name of at least one current member of the General Assembly who is a "sponsor" of the plate". Arkansas seems to be the only "out of state" plate beside a defunct Pitt State one. http://dor.mo.gov/pdf/specialty_plates.pdf

Aren't there some beakers in the MO state legislature?

Yes, there are KU fans in the Missouri legislature. There are even KU fans on the Board of Curators at Mizzou. There is nothing stopping the state of Missouri from coming up with a KU license plate.
But, it's not uncommon for states to make special plates for out-of-state schools. There are several states like Texas and California that have special Mizzou plates available. I don't know of any off the top of my head, but I'm sure some states also make plates for KU.

How easily is the specialty license plate process in KS? Can Mizzou get a license plate there or in Ark? They and the beakers got them in TX

I'm not sure what the process is. But, yes, I'm pretty sure it's possible for Mizzou to get a plate in Kansas or Arkansas.

KSU's application failed and they blamed it on no representative being the name behind it and the governor not being a fan of outside state fans having plates....

Amateur Hour. Went to Knoxville this weekend and saw Alabama alumni TN plates, GA, etc. It happens all over the SEC. Is this really good use of taxpayer time to worry about this? Get a fucking life.

Other states do this...not surprisingly, MU alums haven't tried to do in other states.
